Yeah that's the main problem I always use LOOT after installing a new mod, and by use I mean.open loot.wait for it to parse masterlist or whatever the heck he's doing there, then click on SORT, after he's done in about 5 sec, I click APPLY, and DONE nothings changed, nice. One thing you did not mention if you are using the sort function, which is a variation of LOOT, or LOOT itself. But if not critical, you can change mod order in MO to get specific changes of importance for you.
